I am setting up a new site with multiple silos around a general theme. When getting links into the site do I only want them to link to the top level of each silo or do I seek out links for pages deeper in the silo as well?

That depends on what terms you are targeting and why . . . as well as what is the purpose of yours site . . . as well as what is the purpose of those pages . . . as well as . . . are you targetting general or broad terms on those pagese.

If you are using adsense I would think the top level of your domain and silos would benefit your content sitewide and silowide. Pagerank bleeds down so if you have your linking pointing to the top of your silos or index they'll bleed down to the rest of your stuff.
